Its ok to get a new intake without a new exhaust
(even with stock exhaust the new intake will make the exhaust note slightly more aggressive)
I don't know which is considered better, especially with the new '06 Si
As far as warranty goes I'm not sure, but I think as long as the intake or exhaust dosen't cause the problem and you choose a good place to get them installed.
