Sorry, I've been out of town for a bit.

First off, if you haven't found a PDF of your Civic's service manual, find one now. A quick search on Google will get you something for free. That's probably 50% of what you need right there. That will tell you everything you need to know (what parts and step by step instructions on how to remove and replace both transmissions).

You also need the clutch hydraulics. And probably a bunch of little fasteners and lines and such. I'm not really too sure, since I don't really like digging into transmissions (and my family has never owned an auto since I've been alive). You will also need a tach (if you already have one, more power to ya) and maybe a different speedo. At the very least, make sure you have the correct speed sensor for the manual. It might all plug in correctly, but if it doesn't 40 mph is about 2500 RPM in 4th gear and 60 is about the same in 5th. Also make sure you have the shifter box for the manual. If you have thought about an LSD or a short throw shifter, now would be the time. Same for a new flywheel. I would reccomend swapping out the clutch with some kind of Stage 1 unit right now, since you can and it's a high wear item. Exedy makes good clutches.

There should be a spot to mount the clutch pedal. You may have to drill the hole (my guess is that if there is no hole there is an indentation or a marking on the floor where it's supposed to be. Use that). Everything should bolt right in, but you may need to drill holes here or there. If it doesn't you have a problem (remember the OEMs aren't fools. To save money and time, everything between auto and manual should be easy to install and remove. That makes your life a lot easier).

If you can remove the engine, your job will be a lot easier. I know this is your only car, but dropping the engine may end up being the faster route. Your choice of course. Hope some of this helps.
